MJ cries near the end of Spider-Man: Brand New Day because some part of Peter's erased history appears to reach her, even though she cannot consciously remember their relationship. The movie never confirms that explanation, but it makes sure viewers notice the tear and leaves it without a simple answer.
Earlier, MJ finds the letter Peter wrote for her after Doctor Strange's spell. Peter explains that they were together and that he stayed away because he was afraid she would be hurt again. She understands what he is telling her, but the memories belong to someone she can no longer access. When Peter says he still loves her, MJ tells him she does not feel the same because she does not know him.
That conversation is painful, but it is also honest. Peter remembers an entire relationship. MJ is being asked to trust a stranger who knows private details about a life she cannot verify for herself. The letter gives her information, not the feelings that once came with it.
MJ Feels Something, but She Does Not Remember Peter
The tear comes later, during the final psychic chaos surrounding Jean Grey. The camera briefly returns to MJ and shows her crying. There is no flashback, no restored memory, and no moment where she suddenly recognizes Peter. If Marvel wanted to confirm that the spell had been reversed for MJ, the scene could have said so clearly. It does not.
The strongest interpretation is that MJ feels an emotional response without understanding where it comes from. Doctor Strange removed Peter from her memory, but Brand New Day keeps asking whether emotions, habits, and personal connections can survive underneath the spell. Ned's handshake provides the clearest example. MJ's tear may be a quieter version of the same idea.
There is another possibility. Jean's powers expose people to intense fear and grief during the climax, so MJ may simply be reacting to that psychic pressure. She has also spent the movie learning that someone made a life-changing decision for her and then watched her from a distance for years. She does not need a magical memory to feel overwhelmed.

The scene is therefore a hint, not proof. MJ feels something she cannot name. Viewers can connect it to Peter because they remember the relationship that she lost, while MJ only knows that the moment has affected her.
The Tear Leaves Peter and MJ With a Choice

MJ does not get an equivalent answer, and that gives her more control over what happens next. Restoring everything in one scene would place her straight back into Peter's life before she had time to decide whether she wants that. Brand New Day lets her learn the truth, reject the idea that she must immediately love him again, and still show that the loss has touched her.
Zendaya discussed this version of MJ before the movie opened. In a Rotten Tomatoes interview, she said she had to imagine the life MJ built after Peter was removed from it and how the character had matured during those missing years. That context helps explain why MJ does not simply return to the person she was in No Way Home. She has lived four years without Peter, even if the absence left something unresolved.
A future movie can now let Peter and MJ meet again without pretending the spell never happened. Peter may want the old relationship back, but MJ needs the freedom to know him as he is now. Her memories could return slowly, or she could fall for him again without recovering every detail. Either choice would keep the cost of No Way Home intact.
So why was MJ crying? The most likely answer is that she felt the emotional weight of Peter and the life taken from her, even though the memories themselves remained out of reach.
